all of my files are stored in two places--My Documents (which is on an NTFS partition and uses FS encryption) and D: (which is a FAT32 partition).

as far as backups are concerned:
My Documents/private and D:/private are synchronized with s3 continuously, and they are copied to an external hard drive stored in a fire-proof safe at least weekly.
My Documents/projects is full of SVN repositories, which are stored on a server that synchronizes with s3 every six hours.
a note on encryption:
private exists in two places, an encrypted directory and a non-encrypted directory. things that require privacy go in the former, everything else in the latter. much more disk space is used in the latter, which also improves access speed.
encryption is not used when storing files in s3. i trust that the acl works properly and no one at amazon will steal my files. ssl is used for transport to and from s3, however, which is crucial.
that is pretty much how i'm set up, minus s3 and substituting mercurial for svn. or rather, will be set up sometime soon
i already keep stuff in mercurial repositories on my tihnkpad that i regularly push to my server. my two servers are backup up every night. my router is backed up manually for now, but it will get automation when i upgrade it to openbsd 4.4. the thinkpad gets backed up manually as well, and it will probably stay that way. all the really important stuff i keep in mercurial anyway, and i push after every commit if i'm connected to the internet. i'm planning on getting an external drive that will mirror the backups on my fileserver weekly, i already have a safe for it
when 4.4 comes out, i'll upgrade my laptop as well, and make a ~10 GB encrypted /home, and a ~240 GB /pub. sort of like lucas' setup, only with one drive. for my ultra-secret stuff there's a 512 MB encrypted minisd card hidden somewhere in the world
oh yeah, and i'll set up ipsec sometime soon to get encrypted nfs

oh, and i'm enjoying the idea of a distributed vcs. thanks for the tip on mercurial.

i like large datasets
im just lazy and been using time machine. been decent though. one thing i do really like about it is that it just stores the files in a regular folder structure so you can just browse and copy what you want manually. my thinkpad doesnt get backed up though. nothing on it that isnt somewhere else already.
