The way you crack an FTP server depends on the FTP server software, of course. There's really no single way that works on all servers except torture.

One of the developers on the site uses Filezilla, which I believe has malware associated with it what can recover the password for the site. Would this be a legitimate way of getting the password.

I don't think Filezilla has malware associated with it. I know that FileZilla Server has serious issues on Windows Server 2003. Is this the HOST os? You may be able to get in another way.
I thought passwords were stored unencrypted.
