Which set of components should I go for, though? I like the power supply that comes with the first alternative. Hmm...

The Asus AT5IONT-I has a newer CPU & chipset. Don't know what exactly you want to use it for, but in general I would go for that one.
I have two Atom 330 machines btw, both running FreeBSD and work pretty well. You do notice it's an Atom at times though (performance-wise that is).
As for the SSD: I got a OCZ Onyx 32GB for my thinkpad two weeks ago. Pretty good price/quality ratio IMHO.

i see--the first motherboard is bundled with a power supply, and i'm guessing that the molex on the board is a power output. i thought it was an input or something.
The AT3IONT-I doesn't really have an integrated power supply, but comes with a 90W power brick. (Which is not quite the same thing).
The molex is indeed for output (Looked it up in the manual).
You can do the same with any board using something like picoPSU ... Although it would probably be more expensive.

I got a 64 GB Crucial "RealSSD" C300 today. I finally have a completely silent computer! :D

Just in the x60s. I've set the fan to only turn on when the temperature is above 80 C, which rarely happens.
Was the disk very loud?
Disks also vibrate, you can feel it on the palmrest. That was my #1 reason for getting a ssd.
I would notice that the machine was on when I was in the same room. Vibration was never a problem, but the noise made it hard to concentrate at times.
